Yichen Jiang 933d1f2ab2 feat(credentials): upgrade the pre-release flat document at boot
Internal builds before the versioned layout wrote .credentials.yaml as a flat
mapping; refusing it outright would strand every key stored through the Models
page and fail the next model request. Boot now recognizes exactly that layout
- addressable names over non-empty string scalars, no directives - and
rewrites it under the writer lock, nesting the original lines verbatim under
refs: with the values byte for byte unchanged. Everything the recognizer
declines keeps the loud by-name refusal, a live reload still never migrates,
and the parser continues to read exactly one layout. The migration step
retires with the pre-release stance at the first tagged release.

Yichen Jiang 86a9f8c862 feat(credentials): store durable credential records beside references
The seam answered one question — what is behind this environment-variable
name — and that shape cannot hold what an authorization grant is: a
multi-field, rotating value keyed by a provider id rather than by a POSIX
identifier. The Models page already works around the gap by inventing a
synthetic environment name (`MINIMAX_CN_API_KEY`) for a route the user added
by hand, because the store's key must look like one.

`CredentialKey` is `<scope>/<id>`, where the scope is the owning plugin's
registered name. The owner is in the key because a `grant` payload is written
in its owner's format: two plugins serving the same provider name would
otherwise read each other's payload, and a record left by an uninstalled
plugin could not be told from a live one. The `/` also keeps the grammar
disjoint from `CredentialRef`, so the key spaces cannot collide.

`CredentialRecord` is `api-key` (key and/or provider environment values) or
`grant` (an opaque, owner-owned payload). The asymmetry is deliberate: an api
key is the harness's own data, a grant is a package it carries for someone
else. `modifyRecord` is the only write path because a correct write depends
on the current value — a token refresh is read-decide-replace under one
cross-process lock, without which two processes rotating one refresh token
lose whichever wrote first.

`.credentials.yaml` becomes a versioned two-section document. The pre-release
flat layout is refused by name, with the entry count and the one edit needed,
rather than read as an empty store — which would surface as an authentication
failure on the first request instead of at load. A grant payload is admitted
in both directions, so a value the document could not read back exactly as
written is refused rather than stored lossily.

Tianyi Cui 10ef3d4924 docs,feat(doc-gates): fix 15 dead anchor fragments; verify-md-links now validates fragments
A corpus sweep under the doc/prose standards found 15 links whose #fragment
named no anchor in its target — reworded headings, one relocated contract
(tool-fs → the group README's no-timeout rule), and zh sides citing English
slugs their Chinese headings never produce. Fixed all 15 (zh sides get the
conventional explicit <a id> + English fragment), fixed the one generator-owned
instance at its source (gen-doc-graphs), and extended verify-md-links to
resolve fragments onto Markdown targets — same-file anchors included — against
heading slugs and explicit <a id>, so the class is gated instead of manually
grepped. Remaining probes (narrated history, duplication shingles, comment
transcripts, budgets) came back clean; sibling-adapter README symmetry and
implemented-note contrasts are deliberate keeps.

Move the triplet to implemented/architecture/, rewrite Proposal into a
present-tense Decision, fold Acceptance criteria and Risks into
Consequences (recording what pins the result), retitle the migration

Tianyi Cui 3dfb16008d docs(config): align environment and credential contracts
Code already treats $DSH_HOME/.env as ordinary launch environment and stores managed credentials in .credentials.yaml, but public docs still described the old store, old precedence, removed literal adapter keys, and the deleted TUI. That directed users to the wrong file and overstated the supported configuration surface.

Update the existing English and Chinese owners in place, document inherited > managed > project > user credential resolution, and record the loadLayeredEnv export. Regenerate only pairing records and the source-line catalog; add no new section or site route.

Turtle ef30572e63 fix: retire leftovers of the removed $DSH_HOME/config.yaml personal overlay
The profile rework left references to the old entry modes behind. Renames
the user patch-layer API and its spec file (watchPersonalPatches ->
watchUserPatches, personal-config.spec.ts -> user-patches.spec.ts) and
retargets the prose that still named `config.yaml`, `--config`, raw-config
mode, and surface overlays: repository-plugin and mcp-memory READMEs, the
credentials-local anchor into app-boot, vendor manifest items 12-13, the
vendored include/hmr comments, and install.sh.

Restores the boot-failure guard the rework dropped with raw mode: the
built-bin case now boots `--profile web --patch <invalid>` and asserts the
settled diagnostic and exit 1, so the HMR initial-scan deadlock stays
covered; its orphaned raw fixture is renamed and the unused one deleted.
The superseded personal-config Agent Note and its superseding profile note
are now cross-linked.

Yichen Jiang 590b76a7f0 fix(config): close the review findings on configuration source ownership
Two had real security consequences:

The bootstrap rejection ran on npm dotenv's parser while process.loadEnvFile
applied the file with Node's own. Two independently maintained dialects meant
the check and the thing it guards could disagree: a name Node accepts but the
checker misses would reach process.env unchecked, and BASH_ENV there runs a
file of the project's choosing on every `bash -c` the bash tool issues. Parse
once with node:util's parseEnv — the same engine loadEnvFile uses — and assign
the entries already checked, which also drops the dotenv dependency.

llm-pi-ai still returned a literal profile.apiKey ahead of everything, and it
registers a settings namespace, so the defect removed from llm-deepseek
survived intact in its design twin. The field is gone from the profile schema,
the resolution path, and the tests.

The rest are consistency and documentation defects the review named:

- verify-config-source-ownership did not scan the Python runtime's bundled
  cordis.yml, which still inlined apiKey and baseURL. Both are covered now, and
  the line-anchored INLINE_DENY documents that it is a tripwire, not a parser.
- The deny list missed NODE_TLS_REJECT_UNAUTHORIZED, the askpass hooks, the
  GIT_CONFIG_* redirections, and PYTHONHOME — all implied by its own stated
  rule about what a variable does.
- Snapshot lookups folded case on Windows, where environment names are
  case-insensitive and an exact-match Map could miss a higher-ranked layer.
- The credentials note claimed a read-time permission check was "not taken"
  while this PR implemented it; the credentials-local README still described
  two layers, live process.env reads, dotenv-era limitations, and a renamed
  anchor; the llm-deepseek README still advertised the removed literal apiKey;
  and web.ts and base.cordis.yml kept personal-overlay wording.
- The ownership note's literal-apiKey claim now names its scope: the
  web-search providers keep a literal field but register no settings
  namespace, so nothing can shadow a stored credential through them.

Yichen Jiang 03b534de16 feat(credentials): move the store to .credentials.yaml and layer $DSH_HOME/.env
$DSH_HOME/.env carried two incompatible jobs. As credentials-local's writable
secret store it could not be hoisted into process.env — hoisting makes every
stored key read as a read-only launch override and blocks rotation from the
TUI and the web page. But its name and dotenv format promise an environment
file, so a DEEPSEEK_BASE_URL sitting beside a working DEEPSEEK_API_KEY in the
same file was silently ignored: only the credential provider read the
document, and it addresses credential references alone.

Split the two jobs into two files.

.credentials.yaml is the provider-managed store: a strict YAML mapping of
CredentialRef to non-empty string, no version field, no wrapper level. Because
it holds credentials and nothing else, a non-mapping root, a non-identifier
key, a non-string value, an empty string, a duplicate key, and malformed YAML
are all rejections rather than skipped entries — loud at boot and at a write,
warn-and-keep-last-good on a live reload. The dotenv physical-line editor
gives way to a patch of the parsed document, so comments and untouched entries
keep their formatting and any string value round-trips, multi-line included.
Writer lock, read-modify-write, atomic 0600 write under a 0700 directory,
watcher, self-write suppression, and quiescent disposal are unchanged.

$DSH_HOME/.env becomes the user's ordinary environment layer. app-boot's new
loadLayeredEnv loads the invoking directory's .env then the Harness home's,
giving user < project < inherited; the home resolves from the inherited
environment first, so a project .env cannot redirect it.

Credential precedence is unchanged: the live environment still wins read-only
over the file, and shadowed writes still reject. Whether a provider-managed
store should instead win over the environment is a separate decision.

No migration: a key already in $DSH_HOME/.env keeps resolving through the new
environment layer, as a read-only env source that shadows the stored one.

Yichen Jiang a90ccc4453 revert(sandbox): withdraw the credential-document read denial
The `readDenyPaths` policy field shipped in the previous commit broke Linux
confinement outright. bwrap has to create the `/dev/null` bind's mount point
inside a tree its own profile has already made read-only, so it refused the
entire confinement whenever the parent directory was absent — every host that
has not stored a credential yet, including a fresh install:

  bwrap: Can't mkdir parents for /home/runner/.dsh/.env: Read-only file system

which the executor correctly classifies as SANDBOX_UNAVAILABLE, so every
confined bash call failed closed. Landlock cannot subtract from its own `/`
read grant, so it reported `partial` enforcement on every confined call for a
file it never hid, with no way to switch the denial off (schemastery fills an
omitted array with `[]`, so empty and omitted were indistinguishable).

A protection that breaks confinement where it works and misreports it where it
does not is worse than a documented absence. Revert the field, both expressible
backends, the enforcement downgrade, and the policy default; state the residue
plainly in the credentials-local READMEs — file mode stops other OS users, not
the model — and keep the OS-keychain provider recorded as the real answer.

The narrower discipline stands: no surface hoists the credential document into
`process.env`, and the model is never handed a resolved path to it.

Yichen Jiang e7894f4152 docs(credentials): record the third-review contracts across READMEs, catalogs, and a new Agent Note
Both provider READMEs state what actually holds: credentials-local now
documents the physical-line editor, the read-modify-write under the
writer lock, and a Security boundary section saying plainly that the file
mode stops other OS users and not the model. sandbox-policy documents
readDenyPaths and its per-backend enforcement. The llm READMEs carry the
registration handle, pi-ai's credential-miss semantics, and DeepSeek's
same-generation snapshot; app-boot and the CLI README stop describing
$DSH_HOME/.env as an environment layer.

A new Agent Note records the round (and the prior seam note cross-links
it); the sandbox and core catalog pages gain readDenyPaths and
AdapterRegistrationHandle with their manifest entries. The headless
missing-credential snapshot re-records for the reworded guidance, pi-ai
gains the Loader-composition guard its twin already had, and the
deliberate provider symmetry is marked for the clone detector.

Yichen Jiang 9626c15c6b test(sandbox): carry the resolved read denials through consumer policy assertions
The policy home's resolve() now stamps readDenyPaths, so every consumer
that pins the resolved shape (bash-sandbox hand-off, tool-fs stamps)
carries it, and three uncovered branches gained real tests: landlock
reporting partial enforcement for a denial it cannot express, the
policy's default under programmatic construction, and both ambient
credential paths in llm-deepseek without a mounted seam.

Live environment wins read-only (shadowed writes reject instead of
appearing to succeed); the file is the writable source with byte-preserving
line edits, a quoting ladder dotenv reads back verbatim, atomic 0600
writes, wholesale snapshot replacement on reload, and write-drain
teardown.
